Even on an LC time scale, HCD generates excellent fragmentation results with respect to both low mass range information and overall fragmentation yield. This is especially pronounced in MS/MS experiments of phosphopeptides which typically fragment significantly more using HCD than CID. HCD spectra provide fragment information over the entire mass range of the peptide.
